It's always possible that John's birth wasn't registered, not compulsory for parents to register until mid 1870s.

The licensed room would have been a room in a public building where marriages could take place. They were found in small towns that did not have their own registry office nor one in the immediate vicinity. They enabled people who did not want to or could not get married in a church (e.g. divorcees) to get married in the town. The registrar would travel to the llicensed room to perform the ceremony. The same room would also be used for other civil purposes.
Originally they were an upstairs room in an Inn although later on they were more frequently found over large shops. Burtons and the Co-op were often used because both were constructed so that the upstairs rooms could be used for various functions. However the former fell out of favour when the rooms became billiard halls and dance halls.

No, marriages and deaths had to be registered. It only applies to births.
Parents may have been of different religious persuasion, hence register office marriage. Or non-conformist.
