Hi Jenn,
I had a look at the Queensland Assisted Immigration index online (1848-1884):
http://www.archives.qld.gov.au/research/index/immigration.asp http://www.archives.qld.gov.au/downloads/Indexes/immigration/ImmiB1.pdf
and found the following:
Stephen Baker, aged 29, "Scottish Prince, 16 December 1878, location IMM/116, page 157, MF No. M1698
Annie Baker, aged 35, "Scottish Prince", 16 December 1878, location IMM/116, page 161, MF No. 1698
However, I couldn't find a listing for Mary on this ship, so these individuals are likely not to be the ones you're looking for. There are 10 listings for Mary Baker on this index (some the wrong age), so you might want to check the webpage for yourself.
How old was Mary when she married? Does the certificate state where she was born? This would help you trace the right person.
It's also possible her family didn't migrate directly to Queensland, but started out in New South Wales or Victoria.
Cheers, Brisgirl
