The 1901 census was 3yrs before the marriage so he could have been in any county at that time.

How do you know he was born approx 1880 if you don't have the marriage cert?  Where did you get that info from?

There are 11 entries in 1901 for that name - only one is in the Durham area who was b S/Shields 1878/78 parents Charles and Mary Ann

Without confirmation from his marriage cert it would be impossible to determine the correct entry - particularly if there is a possibility he was not born in England

If you check the Irish 1901 which is free to search - there are a very large number of James Flemings in the birthyear range you have given

http://www.census.nationalarchives.ie/search/

He may have been a mariner hence his absence from the 1911 entry

His wife is not the problem - James is - and you have no info about him apart from the marriage to Dorothy.  You only have family rumour that he "may" have been born in Ireland and his birthyear of 1880 (ish) is a "guesstimate" presumably based on Dorothy's birthyear

The Scottish 1901 has 33 James Fleming entries in the range 1879-1881 and the Welsh 1901 has one entry

Given the combined total of entries on the various nationalities - how do you determine which one is yours?

You need to obtain some more info and at the moment the only way is to buy a copy of the 1904 marriage cert to get his age and occupation and his fathers name and occupation.    That may help to at least narrow it down
