I am familiar with the Irish naming pattern that 1st son would be named after father’s father.
Yesterday at a Irish family history seminar, I heard that this naming occurred only if father’s father was deceased. 
Because it was bad luck (or just inconvenient) to have 3 living persons with same name in same family.  Is this true ? 
And if so, is it reasonable to consider (for Irish family in Liverpool in 1850’s) :
    If 1st son was not named after father’s father… then father’s father was still living.
    (Next likely name for this 1st son would be mother’s father name).
    AND if 2nd son was named after father’s father… then father’s father death occurred in the time
    between births of 1st and 2nd son.

Thanks gaffy for your feedback.
Seems Lee and Lane may be connected, or may not be at all.
Or perhaps Patrick Lane just wanted a fresh start as Patrick Lee.
I hope my further research will reveal why.

As quoted below from 1903 probate records of Ellen LANE, otherwise known as Ellen LEE, in Surrogate’s Court, Kings County (Brooklyn) New York. 
I’m wondering if there is any truth to this.  Is the surname Lee connected to the surname Lane somewhere in Ireland or in Irish ?
Or am I right to think that her uncle Patrick Lane did not want to be found, so started to call himself Patrick Lee ?

~1940 the graves of Calvary Cemetery were removed to Holy Cross Cemetery in nearby Colma.   Here is the record of removal for Bridget Dougherty’s grave :

San Francisco civil records were destroyed in the 1906 earthquake, so if no obituary, then you may want to try records of St. Rose Church which was located close by Clarence Place.  St. Rose survived 1906, but was demolished after the 1989 earthquake.  Here’s link for the Archives of San Francisco Diocese.  I don’t know if they do lookups, but with your specific details, it’s worth a try for Bridget & John’s marriage and death records.

I think this is your Catherine listed in the Registry for Calvary Cemetery (Oct 1861, page 17) :
Catherine Philip (one "l", no "s"), born in Sydney, married, died 14 Oct 1861, St. Mary's Hospital, aged 27 years, cause of death Pthisis (tuberculosis), interred in D. no. 6
