So far I've contacted two matches, explaining who I am, why I'm contacting them and that I hope they don't mind the contact.  Happily received replies back from both.

I had a strong 4th cousin match but it turns out, thanks to the match having a public tree attached  :) that we are 6th cousins who just happen to share a predicted 4th cousin amount of DNA.

So it's very possible your link is much further back.

Match 1 to 3 all came from the same daughter of James and Ann, while Match 4 came from another daughter.  I'm not sure what that means either...

I agree with you - it is very intriguing and I'm trying to get an understanding before I contact any matches.

There is one match in particular that interests me.  This match shares matches in the James and Ann descendent group with me and my sister (and some of the matches in my previous post) but the family tree has no link to them.  Her family tree does have a child born in the right place, right time to possibly be James and Ann's grandchild though... so maybe an extra parental thingy.
This match comes in as a predicted 3rd cousin for me with 93 cM and a 4th cousin for my sister with 70 cm.  If I've picked the right cuckoo, he would be her great grandfather.

I'm glad I got my DNA done, it's very interesting.  I'm sure you will too  :)

Thanks for your help and interest Gadget and Annie.  The information links have been very interesting.

As suggested by Gadget I have compiled a chart of cousins (I can identify) who have James and Ann in their lineage. 
They are all in the 3rd and 4th cousin range.
(Any 2nd cousin matches are from my grandfather's sister so have the same descendancy from James and Ann as I do.)
For more data I have also included my full sister's match information too.

Match info for those who only have a single line of descendent from James and Ann:-
Match 1 - shared cMs me = 71, my sister = 114, predicted relationship for me = 4th cousin and for my sister = 3rd cousin, actual relationship = 3rd cousin twice removed, James and Ann relationship = 2 x great grandparents
Match 2 - shared cMs me = 48, my sister = 55, predicted relationship for both of us = 4th cousin, actual relationship = 3rd cousin twice removed, James and Ann relationship = 2 x great grandparents
Match 3 - shared cMs me = 33, my sister = 54, pred. rel. for us both = 4th cousin, act. rel. = 4th cousin once removed, James and Ann rel. = 3 x great grandparents
Match 4 - shared cMs me = 51, my sister = 39, pred. rel. both = 4th cousin, act. rel. = 4th cousin once removed, James and Ann rel. = 3 x great grandparents

I think the predicated relationships are pretty right, so, in answer to my original question, the multiple lineages to James and Ann don't make for errors in predicting relationships.

So my 4 x great grandparents - James and Ann - had 3 kids whose families intermarried and eventually produced me (and no, I don't have two heads).
Simply put:-
James and Ann had Tom, Mary and Kitty
Tom's daughter Mary Ann married Kitty's son Edward (1st cousins)
Mary's grandson Alan married Mary Ann and Edward's daughter Catherine (2nd cousins?)
Alan and Catherine's son is my grandfather.

Would this inbreeding show up as more inherited DNA from James and Ann than if they were just my 4 x great grandparents only one time?  If so does it mean cousin matches to descendents of James and Ann's other children may be more distant than predicted?
