Not able to offer much advice but did wonder:
Was there no other room for these later burials?
Is the Chapel still open and in use?
Seems odd they would wanted to bury in an obvious grave - it would be different if it was unmarked
Not heard of this happening befiore (luckily)
Surely Chapel should be approached to see what they did with any remains that were found.
Would think either an impartial undertker or the chapel should be approached first if its still in active use
If the chapel is closed ti might be administered by the Community Council
Have you or anyone got a picture of your relatives headstone?

As Pinot has suggested, I'd be wondering if the "ownership" of the plot was time limited, which then allowed later use by unrelated people.  I think there are definitely questions to be asked about the removal of grave markers though.   I wonder if there is any way you can find out more details about the original conditions of purchase.
