             This is the entry from a search of  'Family Search.org'.

 On the face of it, these two seem to be the best bet with both dying young, (he at 46 and she at 49). It still doesn't explain why the family is missing from the 1891 census but if there was sickness in the home they may have missed the census completely. Robert had a sister and 3 brothers living locally and the family may well have been, (in 1891), spread out amongst them.
(The youngest child was 10 in 1891)
Finding them on Robert's siblings' 1891 census, described as 'nieces and nephews' or brother or sister-in-law, would be an impossible task but would explain their absence from the records.

Margaret appears to be alive in 1887 in this snippet.It would be too easy to read too much into the other name given the 1891 census in Runcorn.

Yet another coincidence?

The following births are registered in Holyhead,with the mother's maiden name given as Williams

1882  Millicent Alice (can't find a Millicent in 1891)
1886  Edward John
1889  Robert John

Looks similar to the pattern in Runcorn...and the altercation with an Ann Williams...

These two deaths do not appear to be relevant to your search. From an index of deaths registered on Anglesey:

Robert Williams, age 45, died 28 Mar 1897 at Shop Isaf, Llanfaelog. He was a journeyman joiner. The informant was Margaret Hughes, cousin.

Margaret Williams, 49, died 30 Sep 1902 at 4 Cambrian St, Holyhead. She was the widow of Evan Williams, stoker. The informant was John Richard Williams, son-in-law of Armenia St, Holyhead.

No records found for Name: Robert Williams, Event: Birth, Place: Anglesey, Event Range: 1852-1852, Event: Residence, Place: Runcorn, Cheshire, Event Range: 1891-1891, Any Household Member: owen Williams, Country: England.
 I can't find the Runcorn entry that you refer to but enjoyed the snippet about the street battle.
 I had a look at the 1881 census to see whether the other party was included and noticed that Margaret is aged 32, giving her a birthdate of 1848-49, not 1853. I'll have another search using the revised birthdate.

Edward John Williams, b. 27 Jun 1886, Holyhead son of Ellen Williams (father not recorded).
Robert John Williams, b. 11 Apr 1889, Holyhead son of Richard Williams and Catherine Williams.
