John,
The marriage certificate of James and Constance will give both father's names enabling you to locate them on the censuses. This is generally the next step to tracing both families. If it is only James you are looking to trace, then as you appear to have his birth registration, his birth certificate should tell you everything you need to know.
Have you looked for James and family in any census yet? The 1891 would be the obvious one to check first.
Was this James's first marriage do you know?

I have found him on the 1891 with grandparents William and Ann Boyden.

Presumably you already have some of this information and are confused with what you have discovered, hence your question? Recommend that you buy his birth certificate.

He is in the Chesterfield Union industrial school in 1901. This is indicating that he may have been orphaned or from a destitute family ...

(scroll down the page to see information about the Industrial School)

The Derbyshire RO has the following information which may be worth checking at some stage if you can visit. If not it may still be worth contacting them and they may be able to do a search for you:
.... Holdings include: Guardians' minute books (1837-1930); Admissions and discharges (1838-1946) I am wondering if details of family may be included in admissions?

Still, the easiest thing for you is still to purchase James's birth certificate.
