Is there a central place that holds all the CM Capel records?
(Ellen is the relatively easy bit - she's the niece of Thomas, originally Pugh marrying Christmas Evans)

I am not aware of a central source of CM church records (note Capel Brynaerau is Presbyterian) and in a number of cases I understand the records have been lost. It might be worth putting a general enquiry on Wales section of Rootschat.
If you are looking for where Thomas and Anne were married, and are willing to pay the cost, the easiest way would be to purchase a copy of their marriage certificate.

Relatively few Nonconformists records available. The various Welsh County Archives etc will have a catalogue showing what Welsh records are available, and where they're kept.
1911 Census shows them having being married for 20 years. There's a possible marriage for 19 years showing on UK BMD. Unfortunately there seems to be an error in the North Wales BMD which confuses things.
Have looked for an obituary in Caernarfon Herald and Herald Cymraeg, December 1945. Unfortunately there are some pages missing end of the year in both, and failed to find anything. Will have a look beginning of 1946 when next at the Archives.
I visited Brynaerau, Capel Uchaf  and Trefor Community Cemeteries on New Year's Day. Didn't find the grave - now know why -  no gravestone. Found graves for the other Cilcoed at Capel Uchaf.
A friend has promised to contact an elderly person originally from that area - she might have some info on the family.
The 'J T Jones & son (Hearse & Car)'  probably refers to Paragon Garage, Penygroes.

Like Emyr I also thought the 1892 marriage in the Carnarvon District was a possibility especially if Thomas's middle name was John.
Findmypast gives Thomas John Roberts married Anne Ellen Owen Qtr. 1 1892 Vol. 11B Page 564
