Thinking about this &C, the problem may be the way the word County is used in  different countries.
In Ireland we say County Donegal
Americans would say Donegal County.
So if the person transcribing was used to the American form they would read Kilmacrenan Co. Donegal as Kilmacrenan County and Donegal
while an Irish person would read it as Kilmacrenan in County Donegal.

Of course we have no idea who transcribed it or where they were from or what the original looked like.

Don't know it this helps but here is the Catholic Baptisms for Kilmacrennan, Parish of Raphoe, Donegal.
Baptisms available cover: 2 Nov 1862- 25 Jan 1881.

The script can be difficult to read  as most are written in Irish Gaelic form
