I heard several years ago that the church records had suffered some water damage. As far as I know the records are still kept in the church.  You could also try the Registrar's office in Clonmel since Protestant records began earlier than Catholic ones as far as I know.

The only religious difference in civil records is that registration of non-Catholic marriages, which include registry office ones, began in 1845 (rather than 1864 for Catholic marriages). Registration of all births and deaths also began in 1864.
Away sorting out DNA matches... I may be gone for some time many years!
