I've resigned myself to the fact I may never find out the name of the father but I would love to have her mothers name,

This may help (though not by tomorrow) to ascertain what her father's name was recorded as when she married. At least it shows which church.

Did Thomas & Ann have a brother who was married & possibly he & wife both died i.e. Eleanor was brought up by the family?

OP doesn't know enough info. for a birth cert. so it could cost a lot more than £9.25 & still guess work unfortunately so the marriage would be the only clue to anything half solid?

Eleanor is in the 1841 census in Belford age 4 months ( transcribed as Elenor Rey on Ancestry). This would make her birth first quarter of 1841 but I don't see anything obvious. In 1861 the enumerator has listed her as a dau(ghter) first and then changed it to neice.

Sorry, totally forgot to add that St Columba's appears to be a Presbyterian church (formerly West Street Presbyterian) so its quite possible that you'd need to find baptisms in Belford Non Conformist Registers to see if Eleanor was recorded. The only baptisms in Free Reg for Belford West Street are up to 1837, I am not sure if there are any at the record offices for c 1841 which is the likely year of her birth.
