Do you access your email from more than one device? For instance phone and computer? The number of unread emails showing on the yahoo home page seems to be calculated as an offset from the number you had when you last viewed them on that particular device. So if you checked your email on your computer yesterday afternoon and it was all up to date (no new, all read), then checked it on your phone in the evening and read two new ones, the following morning your computer will still think it has these two new ones, unread, even if you deleted them on your phone. But when you go to your inbox they won't be there as unread, they'll either be read or deleted.
At least that's what I've found since I entered the 21st century and got a smartphone!
