Soooooooooo confused....

There are two Anderson/Snaith couples (mid 1800's) they maybe related or interchangeable.

RALPH TAYLOR ANDERSON and MARY SNAITH
ROBERT TURNER ANDERSON and ELIZABETH SNAITH

My first thought was that Ralph married Mary and then married HER DAUGHTER Elizabeth under the name Robert. I have seen Ralph/Robert get mixed up a lot. Or maybe Robert was Ralphs son, which would mean a step brother/sister marriage? Basically one of these couples gave birth to John William Anderson born around 1869. I thought his father was called Ralph Taylor Anderson born 1815 but I'm beginning to doubt that.

Basically one of these couples gave birth to John William Anderson born around 1869.

John William Anderson is 13 b Sunderland in 1881, son of Robert T Anderson (36) and Elizabeth (39).

Have you looked for a birth registration?  John William Anderson mmn Snaith, Dec qtr 1867 Sunderland.

John seems to be the eldest child of the couple, born in the year of their marriage.

Robert Turner Anderson (22) marr Elizabeth Snaith (24), 2 Sep 1867 Bishopwearmouth.

His father: Robert Turner Anderson
Her father: William Snaith

John William bapt 27 Oct 1867, St Peter, Monkwearmouth, son of Robert Turner Anderson & Elizabeth.

Doesn't look like it (see paternal details on the marriage posted previously).

Robert Turner Anderson was baptised 13 May 1846 at Bishopwearmouth.

Parents: Robert Turner Anderson & Rebecca.

Birth reg: Robert Turner Anderson mmn Bowman, Jun qtr 1846 Sunderland.

OK, I suspect your confusion is because there are two similarly-aged John William Andersons in the area :)

We've looked at the one born Dec qtr 1867 to Robert Turner Anderson and Elizabeth nee Snaith marr 1867.

The other was born Sep qtr 1868 to Ralph Taylor Anderson aka (on marriage) Robert Taylor Anderson, and Mary (formerly Snaith mmn Nanson), who married in Sunderland in 1855.

Am I right?  Are you able to identify from the censuses which is your John, so that we can help you follow the right family?

Yes you are correct. I have a copy of this marriage certificate in 1855.

I am getting completely confused between the snaiths, roberts and ralphs

Yes John married Nora Nesbitt.

But how do you know he is the son of Ralph Taylor Anderson and Mary? How do I prove it?

If he isn't the son, it makes my whole tree wrong

Well - the "other one" (Robert & Elizabeth's son) can be accounted for separately in the censuses, helpfully staying with his birth family.

The one (your one) who married Nora named a son Ralph Taylor.  If you haven't already got his marriage certificate, I'd recommend you get it to confirm his paternal details.
