No children that I am aware of, there is a "Obit" in a Welsh Newspaper which only mentions his 2nd wife.
Rough Translation with google from Welsh.
THE LAST MARK. EDMUND EDWARD JONES, PENCOED, NEAR BRIDGEND. It is with regret that we record the death of the beloved brother above, which took place on Saturday, August 31st, at his home-Greenfield House. Our brother wandered for years under the influence of deadly paralysis, and everyone knew that there was no hope of recovery, however the end came, as usual, not expected, and was taken from his aged widow at the fair age of 76 years. The church at Penuel, Penprisg, served many times when the cause was only very weak and incapable of daily administration. The church received a great deal of support from this family in many ways, and recently received the princely gift of £ 100 to clear the chapel's outstanding debt. Peace to his ashes, and his aged widow accept our deepest condolences, and receive great power from the Lord in the day of her life.

Thankd rodgepodge,
I don't have paided access to Findmypast so can't use the link.
From what I can see the record set seems to be England & Wales Marriages 1837-2005, which FreeBMD covers.

I see what you mean by "Find my past are convinced it is Mary James for Edmund Edward Jones"
If you check I think you will see it's also convinced it is Mary James for William Lewis"
-
The reason I say Findmypast are convinced he married Mary James is, usually FindMyPast will say Edmund Edward Jones married one of the following: and then say Mary James, Mary Williams, William Lewis.
But on this occasion it says 'Edmund Edward Jones married one of the following': Mary James

you can't infer anything from the order of surnames for marriages on FreeBmd, it's just alphabetical. Unlikely to be a parish marriage given that he was a Baptist minister.
-
I am aware that it could be either Mary.
According to a newspaper article he married Margaret Lewis nee Price at the Register Office, Cardiff.
https://newspapers.library.wales/home, Welsh Newspapers Online.
"MARRIAGE. JONES-LEWIS. —Nov. 4, at the Register Office, Cardiff, by licence, the Rev. E. E. Jones, Pencoed, to Margaret' widow of the late Thomas Lewis, Esq., Tarlan near Merthyr."
South Wales Daily News

I've been searching the English version of newspapers.library.wales and haven't found his 1st marriage notice.

It was Mary Lewis, daughter of Lewis James Esq and Mary his wife of Coedybrain, Monmouthshire. Became a Baptist at Argoed and then switched to the Church at Bargoed once a church was built there. Moved to Penycoed (Pencoed) after her marriage
She died 22nd Feb 1874 aged 58 and suffered or the last 10 months from rheumatic dropsy. She was conveyed by train to Bargoed where she was buried.
Does not mention any children.
