If your matches have (reasonably) accurate trees which are linked to their DNA result, they should show up in Thrulines. 
(It can be a bit frustrating when you can tell from  someone's tree how they are related to you, but  Thrulines and the common ancestor feature don't work because their tree is unlinked)

There are three necessary conditions for Thrulines to work:

(1) A DNA match
(2) That the DNA match is linked to a family tree
(3) Sufficient details on either your tree and/or your match's tree for Ancestry to deduce a common line of descent.

A comment about the "mystery" of James McCabe the RIC man and his unofficial wife, as mentioned in his obituary notice.

My understanding - not 100% certain, but I believe this to be accurate - is that RIC constables needed permission to marry (officially that is). They had to be in the force for a certain length of time (7 years?), but also, I seem to recall, there may have been some vetting involved. That is, the prospective wife had to be of good character. 

Would Annie have been considered to have met such a standard, if she had children by a previous relationship, or relationships? I doubt it.

That led to the situation where RIC constables would marry, but not officially - meaning their marriage was not noted in the official RIC records. Or perhaps, as in this case, not marrying at all.

 I looked also in civilrecords.irishgenealogy.ie but curiously couldn't find a Maria Todd death record there anywhere. Lots of Marys but none seem correct.

That site doesn't cover the northeast of Ireland after 1921.

I am a little perplexed.
What would be the benefit of finding the baptism/parents of this Thomas, as OP is not descended from him, and in fact knows his ancestry further back already?

Apart from that, is it certain that Fountain and Ballymuddy are in the parish of Lismore?
Looking at a map, seems to me that Tallow must be a possibility.

Further to what I said earlier, and what Coombs has just said, DNA testing has shown that two of my 16 great great grandparents had illicit children. I don't think that's untypical.

I am far from convinced that you can tell.

My parents are tested. Their 16 great-grandparents typically date from the 1700s or very early 1800s.

My parents each have over 20,000 DNA matches, but I can't identify positive DNA links to all 16 great-grandparents for them. Indeed, we don't even know who some of them were. That far back, DNA matches become quite random - which I can see with many examples of  match/no match between family members, and also highly varying levels of match where matches do exist.  I don't conclude from this that that there were "illicit children".
