Family History Programs, Tree Organisation, Presentation / Indexing/ Referencing your family tree

So as you do over the past 10 years or so I have got carried away. I researched back my direct line as far as possible and then all lines coming forward. I now have several trees and a 170 page write up. I have been recently updating all my research but I need a numbering or indexing systems to make the write up easier to follow.
Any advice on indexing or even the layout of my write up would be appreciated.
Currently my write up starts from my oldest ancestor and works down each line. E.g. The write up goes from ancestor 1 and goes through his children and their children and several generations on until the are no more. It then goes back 60 pages later to ancestor 1's brother and repeats down this line. Is there a better way?
