There does not appear to be an indexed marriage on family search. Copies of all marriages from the early 1800's were sent to the relevant government department and are now held by the Cape Archives. These records have all been indexed. That being said some are missing (not a lot)

Familysearch has limited Catholic records - you may need to contact the likely churches.

There is a marriage for Eliza Bennet marrying a Thomas Johnstone in 1883 in the Catholic Church in Queenstown https://www.familysearch.org/ark:/61903/3:1:3Q9M-CSKD-3S6J-H?cc=2821281

Looking at the occupation of Thomas Johnstone - he was a carpenter as was your Thomas - maybe they married under a false name - might be worth trying to compare the signatures wth any documents you have

you could try Gendatabase.com or Identitynumber.com both may have a date but possibly not a location 

Familysearch has the largest collection of South African records but bery few from that date range are indexed, they would have to have been married in the DRC to come up for indexing. You cannot browse the film as they are too recent

Sadly that's a Kimberley file and they only have them on-line up to 1937 - there is no death notice in the file so that's a pity - you may be able to find his civil death notice on-line as those are indexed and  go up to 1954. I am sure you will get a response from ancestors.co.za.

Ordering directly from the archive is cheaper as they charge R1/page but that makes it diffucult to pay. I usually save up my requests for when I visit the cape. You could try writing to Erika Le Roux @ westerncape .gov.za (remove spaces) she is one of the main archivists
