I don't know how you bought a birth certificate for a John Clarke in June quarter 1853 in Liverpool as i don'r see one in the indexes

However there are three the following quarter

Births Sep 1853   
CLARKE    John        Liverpool    8b   43   
CLARKE    John        Liverpool    8b   48   
CLARKE    John        Liverpool    8b   176    

so assuming one of these three is yours what you will have to do is contact the GRO explain the three names the same and you don't know which is correct. They will take some details like the parents names and then do a check for you (not sure it may cost an extra 1 or so but at least you get the right certificate)
James Stott c1775-1850. James was born in Yorkshire but where? He was a stonemason and married Elizabeth Archer (nee Nicholson) in 1794 at Ripon. They lived thereafter in Masham. If anyone has any suggestions or leads as to his birthplace I would be interested to know. I have searched for it for years without success. Thank you.

Just to say that is done via the online ordering

Where it says Do you know the GRO reference you say No

Then on the next screen you get to add known details such as father's name or mother's surname. Whatever you put will need to exactly match what's on the cert.

Costs the same but takes 2-3 weeks longer
