What does 'rejected passenger' mean?
found in a 1912 Police Gazette newspaper.
says.....'passenger who arrived per s.s. Afric on the 1st instant and has now left the vessel without authority'

Which country was the ship in at that time .... perhaps under a quarantine order?

So are you looking at a Police Gazette for one of the  states in Australia .... Which one?   In that era ships arriving at any seaport in the six States needed to be inspected for health issues. 
The NSW police Gazettes are readily available at  no charge via the NLA Trove website.

It is in respect of a breach of the Immigration Act.

No warrant was issued, so he was not considered an illegal immigrant by the NSW Police.  The reason for the rejection may have been as simple as 'insufficient funds' ... ie he may have owed money to the ship for expenses he incurred during the voyage. 

I see no reason there for any concern as to eligible to volunteer for AIF service in WWI.

Contrast your Thomas with the following chap https://trove.nla.gov.au/newspaper/article/251651938 NSW Police Gazette 30 October 1912.   His photo is taken, circulated and 'Arrest desirable' and 'Reward Offered'. 

https://trove.nla.gov.au/newspaper/page/27963192   page 433 NSW Police Gazette 23 October 1912.Read the article, it gives details about Isaac.   Read further, it shows that your Thomas LYONS was NOT the chap who was rejected.  Mistaken Identity.  Vide Police Gazette, 1912, page 410.
 Sydney A warrant has now been issued by the Water Police Bench for the arrest of Will (not Thomas) Lyons, ....  :)  :)  :)
