The other option is to call the Tynemouth register office (not the GRO) and see if they can find it.

Yes, I am considering that too. I'll let you know what happens in the end.

Well, I wrote to North Shields register office in the end and got the certificate today. The North Shields office website asked those who wanted historic certificates to write in, so as to leave the phone lines open for those needing to register a death etc

The certificate shows the marriage on 21st August 1865, at Zion New Chapel (Methodist New Connection) Waterloo,  Blyth, in the Tynemouth Registration district. It is definitely the one I want with two Ciough witnesses and Susan Clough and William Black as the couple being married.

Good result. I've found local record offices are usually more helpful than national.
Threlfall (Southport), Isherwood (lancs & Canada), Newbould + Topliss(Derby), Keating & Cummins (Ireland + lancs), Fisher, Strong& Casson (all Cumberland) & Downie & Bowie, Linlithgow area Scotland . Also interested in Leigh& Burrows,(Lancashire) Griffiths (Shropshire & lancs), Leaver (Lancs/Yorks) & Anderson(Cumberland and very elusive)

Yes, it's when they don't find something  either that blue smoke starts appearing above my head in our house. :(This marriage is in my husband's tree and it's the first real problem I've had.) Not really surprising when you read about all the things that may have happened to screw up the indexes.
