Who did he name as a father on his marriage certificate? 

If you haven't got that have you looked for his birth registration?  That will enable you to order a copy of the certificate with parents details.

Hi his birth seems to be in Bow Brickhill but he was baptised aged 40 in Aylesbury.

 Baptism 21st :Nov 1889 father John mother Fanny.

1871 he is John Potton age 21

1881 Jonathan Potton age 30 married to Hellen

Only in 1891 does it go to Poulton

but to answer your question parents per baptism found by tazzie were John & Fanny/Frances

 As Milliepede shows the name is all over the place trees on Ancestry have the father John's death registered as Bolton..... Johns father as Polten.

 So some careful linking needed to keep the line.
