There is a death on the Massachusetts death index for Daniel Holmes in Boston in 1956, which may be him.

Your right that looks like Daniel he was born in 1880.
Very interesting indeed wonder what happened to the other sister Mary?

Re:Also on www.fultonhistory.com is an obituary for John A. Brennan, who died Dec. 1952 at age 87.  He was described as a pioneer of Flushing and a son of the late Malachy Brennan.  It says Malachy owned hundreds of acres of farmland near what was now the Flushing business center.  John was predeceased by his brother Michael.  John was a bachelor and survived by a nephew John M. Brennan, a veteran sports columnist for the Long Island Star-Journal and living in Manhasset, and a niece who matches the name of Agnes' married daughter.   

If the above is the son of Anges and Malachi Brennan the dates are way out, if he died in 1952 he would of been  born round about 1865 his mother was born in 1872 ???

As I mentioned above, I think Agnes was married to Michael, not Malachi.  The 1910 census that heywood found above has Agnes married to a Mickel, age 55.  I think that's Michael, Malachi's son.  Malachi died in 1902, so it couldn't be him.

Also on www.fultonhistory.com, there is a mention from 27 Jul. 1915 of Agnes E. Brennan, widow of Michael J. Brennan, being granted letters of administration regarding his estate, which was to go to his widow, a son, and a daughter. 

Sometimes, family stories get garbled, but everything else seems to fit with this being Agnes Holmes.
