sometimes it is because they were combined with other Parishes at differing times. If you look up Auchtergaven on Scotlands People it explains when they were combined differently. So also does Family Search. 
It is totally frustrating.. I am looking for Stewart-Dow marriages in Auchtergaven /Meikle Obney in the early 1800s myself.

Re Auchtergaven Parish Records, the FamilySearch Wiki entry for Auchtergaven records that: There are no [marriage] entries for November 1761–August 1769 and March 1773–1823, except one for 1803.
My family have been searching for a marriage record for William Stewart in Meikle Obney and Isobel Dow, daughter of John Dow farmer, sometime before or around 1807, to no avail for the same reason.

The John Stewart born 1772 referred to below and posted by Mizrarae is my 5th gt uncle, brother of William born 1770 :

John Stewart (b. 1772, Clunie, Perth) married on 09.07.1805, Caputh, Perth to Amelia Jackson (b. 20.05.1774, Little Dunkeld, Perth) – 3 children

William (b. 20.01.1806, Caputh, Perth)
Agnes (b. 1808, Caputh, Perth)
John (b. 16 .10.09, Clunie, Perth)
*John married on 22.12.1832, Clunie, Perth to Mary Stewart (b. c. 1811, Fort Augustus/Boleskine, Inverness?) – 10 children:

Thanks Annie.  She popped up - at least her comment did - when in desperation I googled John Stewart born Clunie, Perthshire, 1 August 1772. My several greats grandfather’s brother.

Mizarae and I share a common Stewart ancestor. Her ancestor John Stewart, son of James of Wester Gourdie, and who married Amelia Jackson, is the brother of my ancestor William Stewart, born Clunie Parish 1770, son of James Stewart of Wester Gourdie. I would love to be in touch.

Hi Colin. The marriages of William Stewart and Isobel Dow, Caputh and Clunie, the OPR records show that the banns were read in Caputh on May 8th and the marriage took place in Clunie on May 11th.  I wonder how often those two separate events get confused.The only place that detail shows up seems to be the OPR records.
Re William Stewart and Margaret Anderson, that's definitely challenging! Someone on Geneanet lists  a few marriages and they include the same pair. He also has :
STEWART James | MORISON Agnes : Marriage - 1750, Clunie

STEWART James Stewart | ROBERTSON Margaret: Marriage, - 1753, Clunie. (I have this OPR record)
