William's marriage and death took place in Leigh, Lancashire.

There is this possible entry for him on the 1911 census:

James Caldwell 31 Baker And Confectioner b. Golborne, Lancashire
Lilian Caldwell 22 wife b. Widnes, Cheshire
Lavinia Caldwell 1 b. Leigh, Lancashire
William Young 31 Brother-in-law general carter b. Northwich, Cheshire

William's age at death in 1917 is showing as 37 years old.

Have you got a copy of the 1916 marriage? This would help in confirming his father's details to try and work back to his family and birth.

...According to his baptism record John was born on 14th July 1854 but I have been unable to find a record of his birth. Finding this would give me Honora's maiden name and enable me to check if it is the same family.

A couple of possibilities for the birth of this John:

FARREN, JOHN        MADDEN   (mother's maiden name)
GRO Reference: 1854  S Quarter in LIVERPOOL  Volume 08B  Page 114

FERNON, JOHN        TONER     (mother's maiden name)
GRO Reference: 1854  S Quarter in LIVERPOOL  Volume 08B  Page 146

Can't see anything else that would help further for now.

Have you found a death for Ann Molloy and John Snr?

Two more new Scott sons that I cannot account for please:

James Scott Jr. 1860-1950 married in 1892 Marion Strang 1861-1946
Children:
Walter S Scott died in or after 1961
Charles M Scott died in or after 1967
William S Scott died in or after 1961
