From the info you have just added, I am getting more confident that the family that I posted for 1851/61 could well be that of your John's.

The death cert for a James Thomson in 1858, is for the father James it would seem for this family (20 Savoy Street, matches the address for the family's 1861 entry). It's a pity the DC doesn't show wife's names, there were a number of years in the late 1850s where the name of the spouse wasn't always shown.

Going by the names for John and Joanna's children, they do also have some similarities (Samuel and William sons/brothers' names?).

Also, the IGI OPR marriage entry for a James and Mary Grove in 1841 could fit this couple, given that their oldest child in 1851 Census is William age 8. James Snr. father's name from the DC is also showing as William which you would also expect to be the name of his eldest son.

However, as yet, we have nothing verifying that the Mary, mother, showing in 1851 and 1861 has a maiden name of Grove/s. This is what we need to prove!
The way forward is probably through the MC/DC of the children in the household in those two censuses.
