I have found two baptisms on bmd one for John Gibson Middleton the other for Bernard G Middleton both book 3a but cannot find these on parish registers.
Any help would be great.

Toby, when you say you have found two baptisms do you mean you have found their birth registrations?  There's no connection between these statutory registrations and any baptisms, which might be in a very different time/place or may not have taken place at all.

Or maybe I've misunderstood your question! ;)

I found them on the complete birth marriage and death onAncestry John Gibson Middleton vol 3a page 1995
Bernard G Middleton 3a page 2259.

The Witney registration district comprises over 50 parishes!  I'm presuming that you've not checked them all.

I suppose that by the 1900s it is always possible that a birth was registered, but that there was no baptism of the individual.

You could, of course, order these two birth certificates which would give you full details of parents' names, etc.

Yes, those are the statutory birth registrations, and the references you have found will enable you to order birth certificates.  Those in turn will provide birth addresses, which may enable you to narrow down the likely parish(es) of any baptisms.  

But if, as you suggest, you have already searched relevant parish records without finding them, it might be that they weren't baptised at all - or were baptised in another place, or another denomination, or much later.
