I think it's STUTTE (and it's June, not May).

I have been trolling through the baptisms and he seems to appear as James Skootte, Skotte or Skoote

Same handwriting as the marriage, but a very different second letter.

But if you have reason to think it's the same James, how do you know which one's correct?

I have the will of James Scott a Glover of Louth dated Feb 1631

He mentions:-

His wife Francis
Daughters
Margaret bapt Oct 1606
Elizabeth bapt Jan 1608/9
Francis, I haven't found this one yet

Sons, not in his will but in the PR's
Chearlls bapt & buried Sept 1622
James, junior glover, bapt May 1604, buried Jan 1630-31

I am happy with the baptisms, the marriage name looked 'right but wrong' but the spelling of Scott on the baptisms, albeit wrong, is at least wrong in a fairly consistent manner.

Trust this makes sense

OK, that's pretty convincing. But if you can't find any other marriage for James and Frances, maybe you have to consider whether that marriage was written up incorrectly (misheard, copied from someone's bad handwriting etc). See if there are any other entries for James Stutte which confirm that he actually existed (eg baptism and burial), or any wills for Scott, Stutte or Holmes which might mention the James and Frances that you're sure about.

Stutte, as a surname, hasn't popped it's head over the parapet anywhere (yet) and I still having a sneaky feeling that it is a really good translation of Skotte, etc.
