John Jones born 1802 in LLangwyllog wife Ann ?married name Jones born 1816 in Bodwrog,
Son John Jones born 1859 born llangefni Anglesey
I am looking to find a John H Jones  family tree  death in cardiff around 2009

You would need to find their marriage - it sounds as though it may have been a second marriage given that John snr would have been 57 when John jnr was born

The marriage cert will give you the name of John's father but being realistic - it may not help you to trace further back given that John Jones is a very common Welsh name

Based on the census the father's name appears to be Owen rather than John. 

Although this may not be the only one there is baptism of an Owen Jones on 4 May 1800 at  Llangwyllog, Anglesey with parents Rowland and Agnes Jones

Relooked at the Parish Records and the one I originally found appears to be a neat transcription of the original record.

The original in rough writing gives the parents of Owen Jones bapt 4 May 1800 as Owen and Agnes Jones - No ages are given.  Looking at the original the other entries on the page have been correctly transcribed and there appears to be an error in just this one.  Apologies for the confusion but I would presume the roughly written record was the original.  Both records are viewable via Family Search
