Registration Districts were based on Poor Law Unions many of which spanned country boundaries. County boundaries didn't really have that much importance until they invented County Councils in 1880ish.  Over the ensuing years there were a number of boundary shuffles to resolve the problems created by imposing this extra level of local government.
