No I am pretty certain that it is them. I am trying to ascertain a few things .

When did William arrive and by what name?
When did William and Fanny pass away?
Did they change their names in the UK or 'en voyage'?
Why did they change their surname to JONES?

The answer to "why, did they change there name" you might never know.

Have you checked UK papers to see if William was involved in any suspicious activities ?

The death certificate for Fanny was in reply 1. 

You already know that Fanny and John arrived as "Jones"

William did not pass away before 1896 if the children with Fanny were born of William and Fanny.

Death Certificate of daughter Minnie Jones  - born 18 December 1900 - passed away 19 April 1915 North Bay. Nipissing. Ontario

Another son Arthur Jones born 1899 is with Fanny on the 1921 census in North Bay. Nipissing.

Passenger lists to Canada are not a comprehensive collection, not all survived.  Details on the earlier passenger lists very often don't have information to positively identify someone, especially named "Jones" which is very common.  It was fortunate to find Fanny Jones travelling with John Jones which looks like a positive ID.

William is listed on that headstone if you go back to reply 1.
