 I honestly cannot find any churches in Colchester that are online
I've looked at ancestry and Find My Past.
There are a lot of churches in Colchester.

Family search some churches but only from 1801 onwards.

How about contacting the Garrison Church itself, they may still hold all their records.

Yes, the mother of Thomas, Margaret (nee Pringle) was born in Alnwick and married George Willcox (of the East Middlesex Militia, based at Berwick upon Tweed) on the 26 February 1797 at St Michael's, Alnwick. The militia were posted to the mouth of the River Tyne in June 1797, George took his pregnant wife with him. Margaret gave birth to Thomas on the 12 December 1797 and he was baptised at Alnwick on the 16 September 1798.
