If I remove my current family tree on Ancestry and replace it with with my updated family tree will I keep my current known DNA matches or do I need to record them 1st.

If you mean you've marked the relationship by colour coding or notes you have attached to them, they will stay, whether you have a tree or not or whether you change it. You may lose thrulines for a short time if you're changing your tree or they may be a bit odd for a while, but should "right" themselves. I have my working tree offline in FT software and when I have made significant changes, I convert it to a GEDCOM and upload it to Ancestry and remove the out of date tree. I think the glitches I have encountered have been me forgetting to relink the new tree straight away.
Berks / Oxon: Eltham, Annetts, Wiltshire (surname not county), Hawkins, Pembroke, Partridge
Dorset / Hants: Derham, Stride, Purkiss, Sibley
Yorkshire: Pottage, Carr, Blackburn, Depledge
Sussex: Goodyer, Christopher, Trevatt
Lanark: Scott (soldier went to Jersey CI)
Jersey: Fowler, Huelin, Scott

Don't forget to reattach your dna to the appropriate person(s) in your uploaded tree otherwise things will go haywire.

Is your updated tree on Ancestry or in software?

If it is within software, what is it that you are using?

Personal Ancestral File (PAF). Last updated in 2013 and no longer supported.
I've tried other software and I keep going back to PAF.

Thanks Gadget for the link.

I use both Roots Magic and Family Tree Maker both of which sync trees with my Ancestry Trees.

IMO these are far better than using a Gedcom and as they both download the media etc hence it's a good dual backup process.

If I change my DNA link on Ancestry from one tree to another the matches remain but Thrulines can take a little while re-linking.  This is what I used to do on my Experimental tree (Pedigree lines only, no siblings) where I put in the people in doubt ie two same name people of different parents and unsure of which is the correct one, I put one in and wait to see if any matches show up
