1881 she is Margaret Ann aged 40 b Manchester

1891 she is Margaret Ann aged 55 b Chester - Cheshire - suspect she was only 50 given Emma is 5

1901 she is Margaret Ann aged 59 b Stapleford Cheshire

On all 3 she uses Margaret Ann

The John William Vernon aged 20 lodging with them on the 1891 married in 1895.  Marriage cert shows father as Joseph - occ steeplejack.

I've found Emma's birth certificate.  Birth 18.9.85 Hulme, father Joseph, labourer steel works, mother Margaret (no Ann) Platt formerly Leigh ...

Looks like a mistake has been made when registering Emma's birth by including Margaret's previous married surname of Leigh rather than her maiden name of Vernon  :-\

I think you have all the pieces in the right order.

Margaret born in Hulme to parents John and Martha c. 1840

Married John Leigh in 1859. He died in 1869. At least two children from the marriage (likely more?). 1861 census shows Sarah Ann, 4 months old and John Henry, aged 2. Do you know what happened to them?

Have you found Margaret in 1871? No sign of a marriage but Margaret starts having children with Joseph Platt and shows as his wife from then on.

I think the John William Vernon lodging with Margaret in 1891 is likely her nephew, son of Joseph.

You will have all of these entries I am sure, but just adding here for additional info:

Margaret in 1851 with her family including brother Joseph. The first four entries show Cheshire birth places and the rest Hulme Manchester:

However, and there seems to be lot of these here  ::), Joseph is showing as a house painter by trade, not a steeple jack.

To further complicate issues, I have Margaret's birth certificate which shows 6 September 1839 to John Vernon and Martha Vernon, formerly Vernon.  It shows John as a carter (maybe carder?).

So, this would be the family's 1841 census entry in Hulme. Only Sarah and Margaret show as born in the county (fits what we had in 1851):

John Vernon 25 carter
Martha Vernon 25 coat dealer
Willm Vernon 9
John Vernon 6
Sarah Vernon 4
Margt Vernon (not clear what is written but should be around 9 months)

So complicated ...

There are two marriages of a John Vernon to a Martha Vernon in Tarvin.  The first is 1 September 1833, the second is 16 September - unless one of them are banns.

John Henry Leigh and Sarah Ann seem to disappear but then come back in later census'.
