Owen Rooney's wife Elizabeth McKone (McKeon) mentioned in the shipping manifest, (reply #5) as Elizabeth Ellen Rooney.

Bridget Ward in 1910 Census, Bridget Rooney claimed to be travelled to her cousin Patrick Ward in 1907, her mother was Bridget Martin, but there is a marriage shortly after she arrived. So was he her cousin or was it a little fib.

But Bridget Rooney clearly went to America.
So that's Owen, Charles and Bridget.
James is still unknown and we don't know if there were children older than James which had already left home by 1901.
James isn't in the 1911 Census with his mother

I had located most of the info that you did, but it is a big help just to have others confirm it.

I am still a bit confused in one area, however. I know 100% that Owen Rooney was my wife's great-grandfather. However, there are some anomalies that make me question just exactly who his parents were. For example, the birth records clearly indicate his parents were Thomas Rooney and Bridget Morgan Rooney. However, the 1901 census does not list Owen as part of their household. The 1911 one doesn't either, but Owen and Elizabeth married in 1910, so he shows as the head of his own household.

At the same time, the 1901 census lists an Owen Rooney, among others, at 10 years of age, which would be his age in early 1901, but the household heads are John Martin and Bridget Martin. I am wondering, did Thomas die and Bridget remarry John Martin? I haven't found a death date for him.

Owen's death certificate in Philadelphia lists his parents and Thomas and Bridget, but under mother's maiden name, there is a dash written instead of a name, as if it was unknown,

Can anyone help me make sense of this?

You hadn’t said if we were looking at the correct Owen or not so we gave up posting stuff.
Thomas died 1891

Possible James went to England saw a married James Rooney on Family Search from Dundalk of the right age in the 1911 Census but you would need to find his marriage to confirm.
So looks like all the children either died or emigrated.

I'm doing you wrong there, this isn't the first time this has happened, this morning I could see you as having only 2 posts, the first one and last night's but now you are showing as having 4 posts, so I looked over the thread and there are responses to our questions showing now.
I gave up because it looked like you hadn't answered any questions but clearly you had, I have no idea why I couldn't see the answers, I had even double checked because as I said this isn't the first time this has happened.
