I can't find a birth registration under GIFFNEY (or MAHER - the man in the paternity suit) in 1867 0r 1868 that looks suitable.

this looks like one:
Maria GIVENEY (15127 / 1867) in Geelong, mother - Julia, no father's name

Maria GIFNIE married James William GRACE in 1891 (5443/1891). Maria GRACE died in 1922 aged 54 (10407/1922) - mother Julia, father Michael GIFNEY.

Was her father really Michael MAHER as in the 1870 court case?

Yes, just to make it interesting, I suspect a bit of fibbing and misinformation going on.

There is also this birth in 1874 at Geelong:
Miriam Craig GIFFNEY (22989 / 1874), mother Julia GIFFNEY, no father's name given.

You may have seen this baptism in Dublin:

Juliana GIFFNEY, bap 28 March 1832 at Wicklow. Parents John and Catherine (Catholic - same as Julia's religion on the passenger list)
