Is this your William John?
born 20/4/1851, Dromore
to Henry Hamilton and Prudence Armstrong?
I suppose you have his marriage and his father's name.
He was married in a Presbyterian Church
Does this mean that he was actually Presbyterian or was this his wife's religious persuasion.
If he was Presbyterian, PRONI will probably have the baptism records for the Presbyterian churches in Dromore (there are a few).  My people were baptised in Drumlough Presbyterian in Dromore Parish.  Give us a few more clues if you can.

RosemaryJoan- Are you related to William John Hamilton as well?

William's parents are as you say,
Ellen (Williams wife) gave birth to a first son called william henry hamilton (named after williams dad)
And also a daughter called Prudence Clara ( after his mother)
they also gave birth to a george armstrong hamilton ( armstrong from his mothers maiden name)

I am asking around all of the churches and I will ask Drumlough.

No, I'm not related, just have a bit of experience searching this particular area.
On the LDS site here are some children given for Henry Hamilton and Prudence Armstrong:
Armstrong born 12 Dec 1853, Dromore, Down
George born 25 March 1860, Dromore
Jacob Armstrong born 7 Feb 1854, Dromore
William John born 20 Apr. 1851, Dromore
Jane Eliza, born 27 November 1863.  Jane Eliza was listed in the Parish Records of Dromore (Church of Ireland).  None of the others named were taken from church records, they were 'submitted' records, but perhaps they were all baptised in Dromore Church of Ireland.  Worth a look.

Let us know how you get on.  By the way I suppose you have seen your Henry leasing in Islanderry in Griffiths Valuation 1863-4.  My ancestor was George Trousdale, leasing in Drumlough.RosemaryJoan
