Can anyone make out what the word is in brackets next to Joseph Duffin please?

It looks like (Reputed) to me as well. Does that mean whoever gave the information didn't know his real name, I wonder?

I agree with that reading. It usually means he wasn't married to the mother at the relevant time.

Yes, it's 'reputed'. They weren't married, but Mary Penman subsequently married and her married name is given too. Reputed is often put after a father's name in these circumstances even when there is no doubt about his paternity. A look in the kirk session minutes (depending on the year of birth and if they were in the Church of Scotland) may clarify the matter.

That makes sense, his birth certificate has him down as illegitimate and just shows his mother's name.  The above image is from his marriage extract.
