Not seeing James, Jean or his mother on the 1841 census at Clachnaharry presume Isabella McIntosh died before 1841, Jean may be married.  William's age look a bit out the rounding down is a nuisance  :(

Address: Clachnaharry
MCDONALD       Sween       M       50       Boat Builder    Inverness-shire

MITCHELL               Sarah       F       5               Inverness-shire

Shame the 1841 didn't give relationships there's just a possibility Jannet is James wife worth checking that :-\

Did Jean marry a Mitchell?

Here are some of the James' with Clachnaharry connection that I have found but the age is all over the place!
I have found a James in 1841 Clachnaharry, with an Ann Macdonald and child James, 1. His occupation was given as BB [Boat Builder?]
In 1851 Clachnaharry there was a James, 35, Ships Carpenter, born Clachnaharry with ]wife, Ann, 34 born Clachnaharry and children Jane [says 19 but think it should be 9], Donald, 5, Hannah, 3, and John 2mo.
In 1861 there was a James on board the vessel, Inverness-shire, in Northumberland. His age was given as 32.
This could be James with wife, Ann Mackay but can't find a marriage for them.
This may/may not be your family.

Sween is a widower in 1851 census so looks like Isabella McIntosh died between Hugh's birth c1836 and 1841 census.
