FTM 2014 and Ancestry help please

I made a really bad mistake on Ancestry by incorrectly merging two rather large branches of my family.

It woud have been a nightmare to resolve but fortunately I'd made a backup on FTM before doing it.

I uploaded the backup to Ancestry.
This gave me 2 trees on Ancestry, "x tree" and "x tree (1)".

I deleted "x tree" as it was the one I'd corrupted by the incorrect merger.

I then changed the name of the remaining tree from "x tree (1) to "x tree".


The issue I now have is that there seems to be a huge discrepancy in the number of media files on FTM compared to Ancestry.

I have roughly 600 files attached to FTM, yet only about 300 on Ancestry.

I can understand the reasons for some discrepancies such as some media being attached to two or more individuals on Ancestry. 
It also shouldn't be a compatability issue with file types as they were originally uploaded to Ancestry, backed up on FTM, then uploaded again.

I don't particularly want to take the time to go through each file/person individually but this may be the only option.


Any suggestions?
