I have never seen any kind of message box pop up.  Ever.

No.  Is there some advantage to it as compared to "My Messages?"

Are we just talking about notification of new Private Messages rather than notification about answers to posts?

It looks like this:

I just checked my profile and the show pop up option is ticked.

It seems to me that it refers to the "My Messages" box in the brown bar at the top, which lights up and displays a number pertaining to how many new Personal Messages have arrived. I click on it and it opens access to my inbox.

So maybe not strictly a pop up in the usual sense, but rather a light up!  Unless there is a new personal message, the My Message box remains there, but unlit.
