No way! I think this has to be the correct relatives now! Is there any other way I can back this up? Or do I take it that these are the relatives (not william james murdoch!)- all the clues seem to match up!

Looking at the 1891 census in Govan, Glasgow i have the whole family in Govan, with a boarder John Murdock from Ireland aged 70. So, think that might suggest again, i've got the wrong birth certificate! What do you think?

That looks like it might be her father with them. But as for the birth certificate I think you have the wrong one! And if MJ was born 5 Nov 1863 in Ireland, then unfortunately you won't find a certificate, as pointed out by aghadowey.
On the plus side, as you say, things are otherwise looking quite good, i.e. re Mary's parents

An illegitimate daughter called Harriet Eleanor (mother Margaret Ann Murdock) born 1888 in Coleraine- with combination of names has to be related? perhaps Margaret Ann another daughter of John Murdock & Ellen Stewart?

Not listed under Ballyrashane Presbyterian Church register in The Kirk and Parish of Ballyrashane Since the Scottish Settlement by T.H. Mullin & J.B. Mullin (1957) so possible was Ballyrashane Church of Ireland.
